Well, first - and obviously - SoRiKai. particularly the SoRi and RiKai parts, but really, all three of them are love.
Axel/Roxas, but in a very distant and passive way. Because damn, that fandom is 98% batshit.
Leon/Yuffie. For this I totally blame Guardian. Also Leon/Aerith, because she totally wears the pants. ... Oddly this is not an OT3 for me, however I wouldn't object to seeing it that way.
And for the platonics... Riku and Mickey's friendship makes me squee unto death, and the Trinity is love. :D

... Enter Mickey, who meets Riku for the first time when he's at his lowest and darkest and supports him the whole way. The context of their relationship is wholly different, it's new, it's on a solid foundation that hasn't been riddled through with doubt. Mickey's not a rival, so Riku doesn't have to test himself against him - and what would be the point if he did, anyway? Mickey's a king. But he's also friendly and humble and says "gosh" a lot and insists that Riku call him by name instead of title, and sticks with him no matter how bad things get. He proves to Riku, in a way Sora and Kairi would never been able to no matter how much they wanted to or how hard they tried, that Riku really is Worth It. Worth being friends with, worth fighting for, and genuinely loved. It's hardly a coincidence that we don't see Riku really being happy or content until after he's met and spent time with Mickey.
So yes. They are a WOOB.

I do know what you mean though. The problem with having close friends over a long period of time is that thought in the back of your head that makes you wonder, "Are they being honest, or are they just being my friend?" It's odd how sometimes I find myself taking the word of someone I've known for a month over someone I've known for a year. Though that's likely due to not having a chance to develop an unconscious bias/saying what the person wants to hear.
I always hated that deal with friendship - the closer you are, the harder it is to be honest (generally speaking).
But YES, I completely saw why Mickey affected Riku the way he did. It wasn't a life-long friend talking to him and "possibly" saying what needed/wanted to be heard, it was this person of awesome

Which was pretty much exactly what Riku needed, not just to get over his mundane insecurities, but also to surmount his MASSIVE GUILT COMPLEX and get shit done. Mickey's friendship and loving kicks in the ass were probably a large part of why he was willing to go home in the end. :D

Ah, and the Riku/Kairi... I think it's because there's such an overarching theme of reconciliation and forgiveness there. For one thing, they're thematic opposites - she's Light, the Princess, the Damsel, while he's Dark, the Rival, the Foil. He called the darkness to Destiny Islands, she tried to fight it back. And, of course, my whole theory about her fear of him and his insecurity about her. They were completely at odds at that point in the story, and their relationship could easily have been the weakest link between the three friends.
... And yet, Riku tries to help her when she loses her heart, even if he fucks things up worse by trying. Even after he's possessed by Ansem, his will to protect her is so strong that he can stop Ansem dead in his tracks before he has a chance to hurt Kairi. And Kairi, in KH2, reaches out to him, and believes in him even when he's resigned himself to possibly never being with her and Sora again.
It's just so... They take everything that could come between them, weaken their relationship, tear them apart, and they make it another bond. It's beautiful, is what it is. To top it all off, they even have a pleasing visual contrast. I lurve them. :DD

Icon, for one. I mean, okay, it started out with my love for Zax/Cloud, and then I fell in love with the canon woobie of Zax/Aerith, and eventually started OT3ing them, and then I got converted to Cloud/Tifa, which works out nicely, but I still love Zax/Cloud so in a theoretical alternate universe where they all survive, OT4. It's the easiest way.
I also ship, as you know, Vincent/Yuffie, Vincent/Cid, and I can certainly see the appeal in Vincent/Reeve. I also have a thing for Reeve/Elena (thank you, bishink) and Tseng/Elena, and then of course there's Reno/Rude. Also Cid/Shera (it's really cute that he named his airship after her XD), and I'd kill for some good Barret/Tifa or Rude/Tifa. Rude's crush on her is so cute.
... For platonics, Cloud and Denzel make me woob, as do Tifa and Marlene. Yay, patchwork family! Also, anyone and Nanaki, because Nanaki is awesome.

Because they all live, and you have Zax who never going to stop taking care of Cloud but still loves Aerith, and Aerith who is willing to try and pick up again, and Cloud not having half as many issues with Tifa because they both get the full story straight up, and...

Let's see... Roy/Hawkeye is awesome. Roy/Ed amuses me terribly and works oddly well. Hoenheim/Trisha is eeeee so much woe. Al/Winry is adorable. Winry/Scieszka would be doubly cute. And... uh... well-written elricest is a guilty pleasure of mine please don't kill me. ._.

Ashley/Sydney is my big ship. Their dynamic is just... it's... Ashley is awfully well-disposed towards someone who has mindfucked him as badly as Sydney has.
Callo/Hardin would be really sweet in better circumstances.
Sydney/Hardin would be delightfully fucked up.
Neesa and Tieger are my favorite (assumed) platonic relationship. Sure, they could be involved and I'd like that, but their partnership is just so much more interesting without the "oh, well, they're lovers, that's why they work so well together" card in play.
Absolutely anyone's caretaker relationship to Joshua, because he's the most adorable RPG kid I've ever seen, with possible competition only from Vivi. Sydney's relationship with his father is also intriguing and sad.

Yeah, most of the canon stuff. Cutter/Leetah, Skot/Pike/Krim, Redlance/Nightfall... Clearbrook/Treestump...
And, of course, Cutter and Skywise rule all. (Skywise was my favorite elf, man.) Savah and Suntop are awesome in their mentor/student, grandmother/grandchild relationship as well.
